I doubt the re-encoding to DTS will be audible too, but it still seems conceptually an methodologically easier to just transcode the DTS to lossless (.wav or compressed), then apply replaygain. There is a 'brute force (non-tag based) method applying RPG to wav files -- it permanently alters the files. It's called WaveGain or WaveGainS

Multichannel lossless does require an HDMI or proprietary (ilink, denonlink) connection (or internal decoding + 6 analog outs). If your hardware doesn't offer that, you're stuck with DTS/AC3.

Cheezmo,
Whether the quality loss in DTS encoding is actually audible to the average listener, I don't know (I don't have 'golden ears' :-)
But for those who do have golden ears, your solution is a good one, provided they have the means to play back multi-channel FLACs. I'm pretty sure my Squeezebox 3 won't.
